We have the opposite situation: in linux everything works just fine, for
windows each printer has to be installed and configured on each computer.

I guess it's just a problem of configuration and/or ppd-stuff.

Do you have the recommended ppd from linuxprinting.org?
Do you have your installed options (trays, duplex etc.)
 correctly configured (from cups' web inteface go to printers -->
configure printer)?

In our case, it is straightforward for users to use the 'standard
options' or to change them for individual print jobs. Including fancy
stuff like selecting transparencies and having the printer ask for
transparencies in the manual folder before continuing with this
particular print job.

If you have problems, it could either be that your printer driver
doesn't work perfectly, or that it is not configured perfectly. CUPS is
able to handle the cases you describe. So, at least I think it's not a
problem related to cups vs. Windooze.
