I have the same result.
# touch /usr/share/texmf/web2c/updmap.cfg
# kpsewhich --format='web2c files' updmap.cfg
/var/lib/texmf/web2c/updmap.cfg
And I remember that I had this also when the installation failed.

I don't know why it used it. Now it seems not to use it anymore :
# sh ./updmap-sys-debug 2>&1| grep /usr/share/texmf/web2c
prints nothing.
