Anyway, just so that everybody knows:
Version 1.4.0.13 (and higher) of dpkg-source have two important
improvements:
First, directories are allowed in patches. (and yes, dpkg-source does
create them by hand, and does check that you're not patching something
outside the tree by following a symlink).
Second, restrictions on the .orig.tar.gz are quite reduced - they just
have to be .tar.gz and unpack into one unique directory. dpkg-source
will rename the top level directory appropriately as it extracts.
Note that this applies to debian-specific packages too, so you don't
have to keep renaming the directory every time you release a new
version.
So if you want to have pristine original sources (and who wouldn't?),
just rename the original tar.gz and proceed as usual.
