If this is only your second day on linux how did you know that fluxbox was
buggy? I've had very few problems with it under both stable and
unstable...

In terms of the menu being overwritten I just changed the reference in the
X11/fluxbox/init file to point to ~/.fluxbox/menu (same with the one in my
home directory) and then rebooted the machine. It's fine now. It seems as
though you have to do a full reboot, not just in and out of x to get some
settings to stick.
