This might be very important.  If this is so then perhaps
conffiles (i.e. texmf.cnf ?) will be wrong.

I would like to know, Raphael, 

* did you upgrading from slink to potato(or woody)?

* were you asked whether replace texmf.cnf or not at installation?

* if so, what was your answer, that is, did you replace texmf.cnf?
(if you remembered it yet. Note default was NOT replacing texmf.cnf)

* is there /etc/texmf/texmf.cnf.dpkg-old in your system?

I guessed it could be explained in README.Debian but
Adam did it already and very excellently.
