LANG=ja_JP or LANG=ja_JP.eucJP does not matter. The Gdk warnings
occur when "/var/lib/defoma/x-ttcidfont-conf.d/dirs/TrueType" is
in the XF86Config-4 FontPath (..dirs/CID and
/usr/share/fonts/truetype do not cause problems).

In my case, the contents of
/var/lib/defoma/x-ttcidfont-conf.d/dirs/TrueType
are:
