Launchers (.desktop files) need to say that support startup notification. Most GTK+ 2 applications do, and any apps which do not do this can be trivially fixed, by editting the .desktop file (StartupNotification=true I believe). Non-GTK+ 2 apps are supported by stating the class of the window which is created. See recent posts on desktop-devel-list@gnome.org for the details on this.
