I'm a user and developer, and here we use a setup like the following:

/machine_name/httpd/domain_name/conf/0httpd.conf
/machine_name/httpd/domain_name/conf/1www-80.conf
/machine_name/httpd/domain_name/conf/website-port.conf

/machine_name/httpd/domain_name/www-80/root
/machine_name/httpd/domain_name/www-80/cgi-bin
/machine_name/httpd/domain_name/www-80/log

/machine_name/httpd/domain_name/website-port/root
/machine_name/httpd/domain_name/website-port/cgi-bin
/machine_name/httpd/domain_name/website-port/log

basically this is what we did because the current setup does not have a
layout for virtual hosting.
