I guess that you have an outlier xtal(s) in your motherboard clock(s).

Look into the package chrony. It is an ntp client/server and more: It
tracks the setting *and* the rate of the local clock. It brings the
setting into agreement with network time by adjusting the clock rate
so that local clock difference for network time closes gradually to zero,
the keep tweeking the rate to keep the setting correct. It starts off 
getting ntp time frequently and as it learns what parameters are needed
to correct for the local clock as manufactured. It backs off on the 
frequency of its ntp queries. All in all, a remarkably well done solution.
