I had the same problem (Bugzilla looking for/cgi-bin/bugzilla/cgi-bin/bugzilla/index.cgi), and I solved it bylogging from a different window (try entering a new bug report, it willask you your login), then by setting the parameter urlbase to the actualpath.

I guess modifying directly the config file should work too...
