The new reference goes at the end of the list, but the list archives
will preserve threading even if you only include a reference to the
message to which you are directly replying.  You may also need to add an
"In-Reply-To: <MessageID>" header.  Having done so, you can actually
even change the Subject line.

People using Mozilla Thunderbird might be interested to know that this
is now automatic if using the Debian packages for it, by clicking on the
mailto links in the lists.debian.org archives.  (A patch for this
behavior is at https://bugzilla.mozilla.org/show_bug.cgi?id=260482 --
upstream hasn't applied it yet but the moz-thunderbird maintainer has.)
 Of course, you need to have settings such that clicking on mailto links
in your browser opens Thunderbird automatically.
