I remember seeing this behaviour once with xfree86 4.2 in sid. I think it bails out from updating the XF86Config-4 if it has been modified by hand. I ended up removing and reinstalling it to make the new settings stick. apt-get remove --purge xserver-xfree86 apt-get install xserver-xfree86 Be warned, none of your previous settings will be remembered.
