I am running dual head ( Matrox 450) with Woody & the backport of 
X  from Adrian Bunk & KDE 3.1.1a form kde.org. I use 'mgapdesk' to write a 
XF86Config-4 file. What did you use to create your XF86Config-4 file ? I 
don't notice the issues you mention, I get dialog popups on a different 
screen than the one I opened the app on. Apps don't start from the Panel on 
the second monitor, but do start with the 'run 'command' and from the start 
menu. The setup works well, but not perfectly. I don't know if my issues 
are KDE related. Sid uses a different font system than what I am using 
also.
