I also have a dual boot windows/debian system.  I
hardly ever go to Windows, but once in awhile, that's
where the best utility for something is.  Lilo can
certainly handle Windows on its partition, or on a
separate disc.  

I have 2 discs, each with a windows and  a linux
partition.  Works great.
