Never done that, but I guess use dh-exec filtering in the
debian/*.install files.

debian/rules:
ifeq ($(DEB_BUILD_ARCH_OS), kfreebsd)
...
endif


debian/control (don't depend on package foo on kfreebsd-i386 and
kfreebsd-amd64):
foo [!kfreebsd-any]
