You could decide that the canonical form that you want in git is
the output of "dpkg-source --skip-patches -x".
The vast majority of current git repositories are working that way.
debian/patches/ contains patches that are not applied in the git
repository.
It would avoid most of the problems you're having but it would feel
less "gitish" because you don't get to see the changes made by debian
in "git blame" and "git log" on the modified files.
