pfactor or phylip-factor, it's not the problem. The problem is the user will not find it when it reads in the documentation about a program named "factor" (I cannot change all the entries about it in the documentation, specially because a part of it is online.) 

The system of two "bin" directories, which we use here, has its advantages: you can edit your PATH to get biology programs or traditional Unix programs first. But we have also name clashes between biology programs...

BTW, I assume there is no authoritative list of everything which can be found in "/usr/bin"? Because I cannot know in advance if a clash will take place with some other random package (a clash with "shellutils" like Phylip does, is easy to detect soon).
