I don't think you need to worry. If the train isn't simply
relabeled, it will wait. If a late train causes you to miss
a connection, even a discounted ticket is valid onf the next trip.
The only thing is that going via Bern changes the route, but if you
tell the conductor what happened, s/he'll probably just let you get
away.
