As your examples show, the culprits are usually in your dotfiles.
When I first start to use a new Debian version, I generally
quarantine the more complex ones, let the first run of the software
create new ones, then compare the two versions and/or reinstate
them as appropriate. Sometimes it means manually patching the new
version with the modifications made in the old version.
