It's not a bug, it's a feature of the extended partition layout.In short, each logical partition inside an extended partition must be preceded by an extended partition table occupying one sector. Due to current partition alignment practice, the gap between logical partitions is 1 MiB.
If you don't want to waste that space, get rid of logical partitions and use GPT.
