http://svn.debian.org/wsvn/secure-testing/data/embedded-code-copies?op=file

says that the following packages contain their own copy of ffmpeg:

mplayer 1.0~rc2-14 (embed; bug #395252)
        - kino 1.0.0-1
        - vlc <not-affected> (Links dynamically since initial release)
        - smilutils 0.3.0-10
NOTE: smilutils likely fixed earlier, marking Etch's version as fixed
        - motion 3.1.19-1
        - gstreamer0.10-ffmpeg 0.10.3-2
        - xmovie <removed> (static)
TODO: gimp-gap (potentially using ffmpeg code as well)
        - avifile 1:0.7.48~20090503.ds-1 (embed; bug #538750)
        - audacity 1.3.7-2 (embed; bug #512278)
        - chromium-browser <unfixed> (fork)

man mencoder

does mention libtheora:

"lavc (-lavcopts)"
...
"vcodec=<value>"
...
"libtheora
     Theora"
