Check the ntpd man page.
-g (set in /etc/defaults/ntpd) overrides the 1000s sanity limit
and note the entry under -q:
-q Exit the ntpd just after the first time the clock is set. This
behaviour mimics that of the ntpdate program, which is to be
retired. The -g and the -x options can be used with this
option.
Your problem is likely that, since at some point your clock ended up
more than 1000s off, ntpd refused to reset it, and continues to do so.
You don't need ntpdate, just use the -g option.
