This is one area where Linux is pretty good. I haven't heard of any PCI USB card that is not compatible with Linux. I used to have one with the NEC chip on it and it worked fine. A USB 2.0 card will need the ehci_hcd kernel module for the fast mode (2.0) and the ohci_hcd module (most likely) or the uhci_hcd module for the high and normal modes (1.1)
