To the first poster, I don't think he has it backwards...he's asking about
products that are known to be well supported. Not all of us can afford to
buy it all and use what works :).
My advice for a desktop Linux machine is to stick with a name-brand, quality
board such as Intel, Asus or MSI. Don't buy the newest technology - if your
board has been out for 6 months to a year, any support issues that arose
with it have likely been fixed, or at least, well documented. Don't get too
many features, either - you're more likely to have issues with the onboard
9871239812-channel sound and 28 SATA ports than if you stick with a basic
board and then buy additional PCI hardware that you know is well supported.
IMO, nearly any recent AC-97 board can do the job well enough, and with
Linuxant/Conexant drivers, you may even be able to make use of the Winmodem
included on many boards.
To the second poster, this is a complicated message to interpret. Are you
saying that you HAVE found recent mainstream boards to be Linux compatible,
or that you HAVE NOT found recent mainstream boards to be Linux compatible?
I can't decipher the double negative...
My experience with recent desktop motherboards has been positive. I
currently use an Asus P4SGX-MX (P4/SiS-based, 2003), an Asus AV7880
(AthloxXP/VIA-based, 2004), and a Gateway/Intel El Paso (P4/Intel-based,
2002). All three have been extremely well supported since 2.6.x debuted.

Possibly cruise the motherboard sites and look for Linux docs and drivers
that are suplied with the motherboard.
So far I have not found mainstream boards of recent generations not to be
Linux compatible.

You've got it backwards. Pick several motherboards you like and then
check and see if you can get them working with the Linux kernel.
For instance, you might have problems with the on-board nic or sata
chipset.
Same with printers.
