I recently moved (back) to Debian and when setting up mutt compiled a
short tutorial of how to get it all working which you may find helpful:
(it's not great but may help a bit)

Filtering as others mentioned should be done with procmail.
To jump back to the spoolfile quickly press c to change inbox then "!"
followed by enter. If mutt is set up properly when you press c and then
"?" to get a list of mailboxes the ones with new mail will have an N next
to them, or you can just press "." to see what mailboxes have new mail.
