Running Testing, so recently upgraded X to 4.2.1.
Compiled and upgraded to 2.4.19 kernel.
Reapplied GATOS ati.2 driver for X 4.2.0 to get ATI AIW TV working again.
Switched from lilo to grub.
Probably other things as well, but they're not coming to mind.

No to (intentional) PAM and grsecurity changes. Nothing (obviously) odd-looking about XF86Config-4 or Xwapper.config.

BTW, this is not a major problem by any means; it's just a warning message that makes my system "feel unclean". Doesn't seem to be hurting anything.
