I had the exact same symptom once, and the reason in my case was that there was another
mouse manager installed already (sorry I don't know exactly, maybe part of xdm?). My fix
was just to remove gpm, run XF86Setup again, and then the mouse ran fine after that.

Of course, then the mouse doesn't work in the console window any more, which is maybe
what you intended. If that's what you need, I'm afraid I don't know how to fix it (I can
live without the mouse in the console).
