Mit gtk hatte ich schonmal das Problem, dass in den Sourcen 
"#include <gtk.h>" statt "#include <gtk/gtk.h>" stand. Probier' doch mal
dem configure-Skript noch zusaetzliche includepfade mitzugeben.

Sonst ist die config.log die wahrscheinlich angelegt wurde bestimmt
hilfreich...
