Quickly looking through the sources. I see that you already use
2.5.1+texlive. Great, thanks for the work. And just noticing that it
was my NMU what added the CPPFLAGS quoting problem :-(.
I do not have tex related stuff in this box, so did not test in
depth, just looked at the sources. The only thing I noticed is that
http://sourceforge.net/p/xindy/bugs/57/ seems still present, but now
that sources are the texlive repo, it is probably better to fix it
there.
Will let you know once I test it better, although looking at the
sources things are apparently OK.
