I have here an pretty vanilla unstable system and see the phenomenon:

-rw-r--r-- 1 root root 565 Feb 20 2008 50cyrtexinfo.cnf
AFAICT the code should merge the 10texlive-base.cnfpre-edit into
10texlive-base.cnf (the code to delete 10texlive-base.cnfpre-edit is
missing AFAICT), but the merge code doesn't work either.
At least the 10texlive-base.cnf wasn't touched and
10texlive-base.cnfpre-edit is still there.
