IMHO, you should erase the symlinks you created in order to get back to
a state that is as clean as possible. Then, please tell us the output of
the following commands (as root, in the _same environment_ as used for
the upgrade):
# env | grep TEXMF
# kpsewhich --var-value TEXMFSYSVAR
# kpsewhich --var-value TEXMFSYSCONFIG
# TEXMFVAR=/var/lib/texmf TEXMFCONFIG=/etc/texmf /usr/share/texmf/texconfig/tcfmgr --cmd find --file fmtutil.cnf
On my system, the last command outputs /var/lib/texmf/web2c/fmtutil.cnf
and this is more or less how fmtutil-sys (a wrapper for fmtutil that is
called from the tetex maintainer scripts) finds fmtutil.cnf.
