Hmm, this is bad. Two options: 
- either you have a directory /root/.texmf-config/
- or you have not accepted to upgrade config files in
  /etc/texmf/texmf.d/

In the first case, please save the directory somewhere - or if you don't
know why you have it, you can also savely remove it.

In the second case a reinstallation of tex-common would help, but allow
it to overwrite the config files in /etc/texmf/texmf.d
