They should have been there in -1, strange.

What do you mean with "resides with root"? Files are created in root's
home directory?

Can you tell us exactly what you did and what happened?

Hm, as far as I know lmodern simply Depends on "tetex-bin (>= 2),
tetex-base (>= 2)", so it should be possible to install it with
tetex-3.0.  Which problems exactly do you encounter?  

I'll investigate lilypond later, and please also name the other
packages, if possible.  I've tried to make sure that there are no file
conflicts, but I might have missed some; and if there are other
conflicts, we should find and fix them.

I tried the upgrade here, and it worked.  I guess it has to do with
other packages you have installed.  It would be great if you could give
us more details.  For a starter, a bug report with reportbug would be
helpful.
