For some reasons the Type1 versions of the CMR fonts are not used. These
are part of tetex-extra. Is that package installed? Is there a line

MixedMap bsr.map

in /etc/texmf/updmap.d/20tetex-extra.cfg and in
/var/lib/texmf/web2c/updmap.cfg? Is there a line

cmr12 CMR12 <cmr12.pfb

in /var/lib/texmf/fonts/map/pdftex/updmap/pdftex.map? 

Also, are these the files actually used, ie, what is the output of

kpsewhich --format="web2c files" updmap.cfg
kpsewhich pdftex.map
