In my experience most CTAN stuff explains quite well where things should
be put, and in most cases, even with fonts, I had to create the
respective directories (or used tex/latex/misc/ for style files).

I think we can savely omit those directories. If we manipulate the
orig.tar.gz anyway, we can remove those files again, I'd say.
