To be fair, I think they can be customized if for instance you don't
want to embed a given font in PDF files generated by pdfTeX (I think it
would be useful in an environment where a lot of PDF files are [perhaps
automatically] generated with basically the same fonts and you want to
save space or even time [yes, see the pdfTeX manual p. 13!]). But since
this can be done in /usr/local and tetex packages are already
complicated WRT to configuration, I have no problem having these files
simply be normal files under /usr/share/texmf.

For the rest of your messages, I don't have a good enough global
understanding of the tetex packages to comment, sorry.
