No, it hasn't. It doesn't use this file at all in its standard
configuration. Either your /etc/texmf/texmf.cnf is just a stale file
from an older version, or you have changed the configuration. tetex uses
$MAINTEXMF/web2c/texmf.cnf, but $MAINTEXMF/web2c is a link to
/var/lib/texmf/web2c/.

/var/lib/texmf/web2c/texmf.cnf is generated by update-texmf from data in
/etc/texmf/texmf.d/, the values you mention are set in 95NonPath.cnf
