I am not sure but to change buf_size = 50000 of
/etc/texmf/texmf.cnf to something like 
buf_size = 100000 doesn't help you?

buf_size.bibtex = 100000 might be alternative if the
problem is bibtex specific.

# But it might need recompilation of bibtex???
