I have some further information that may (or not) help. If during the freezing I try to change programs, of course nothing happens. However, when the desktop gets responsive again, the mouse icon changes and wants to paste a text document to the next program I click. If it is a text editor (Kile) or a browser (iceweasel), then indeed a text file is pasted or opened with extension .desktop.
The behaviour you are describing is consistent with a system under a heavy load, with the kernel blocking some action (moving things out of the swap, for example).
I can't reproduce this issue in my test system, so I'm asking you for the following information:
What's the load on your system when this is happening? Could you provide a screenshot of the system load tab of ksysguard? (it would be useful to have it open, and take the screenshot just after the issue shows itself). Are there any errors worth noting in you ~/.xsession-errors? Could you try to reproduce this issue with a new session of a newly created user? Does this occurs with a particular document? Are you using a network file system?
