This is interesting because I'm pretty sure that whenever there is a
discrepancy between a CPAN index and search.cpan.org, then it is a bug
somewhere (and usually the CPAN indexes are right).

So please be more specific, give me a few examples that have bothered
you and maybe we can straighten something out.
