In the particular case of bioperl-run, there are only single Architecture: all "binary" packages, so nothing to remove from archives per se. I uploaded a revision that relaxes dependencies and recommendations so builds and tests should pass on every architectures, at the cost of not testing as many things as usual outside amd64, and sacrificing some checks for the autodep8 perl recommends test.
