IMHO there are several options:
1. Leaving BioMaj as is and put it in non-free (worst option)
2. Check whether BioMaj can be ported to some released code (might
make the most effort but seems to be reasonable given the fact
that it might be no good idea to rely on orphaned code)
(perhaps something to consider for BioMaj 1.2 / 2.0?)
3. Ship the commons-cli-2 inside BioMaj tarball and build the
jar from it in the BUild process (a bit hackish but probably
the easeast solution)
4. Package commons-cli-2 separately. From Debian perspective the
cleanest solution but maintaining orphaned code doese not seem
to be very attractive and if option 2. is planned for the future
it might be some waste of time.
5. ?
Just pick one of the above options (preferably not 1.) at your choice.
