I have no experience with Let's Encrypt either, but it seems definitely
possible to register only a subdomain [1].

Well, I just ran Let's Encrypt on the box and it appears to have worked, there's a nice lock icon now.

Also fixed an issue with the login that needed to knwo the new domain name.
