Only the "interface" is missing, I can see these under /desktop/gnome:

accessibility
applications
background
file_views
font_rendering
url-handlers
volume_manager

$ ls -l /var/lib/gconf/defaults
total 24340
-rw-r--r-- 1 root root 24893078 2006-01-26 16:09 %gconf-tree.xml

I ran 'gconf-schemas --register desktop_gnome_interface.schemas', and
after that logged out and logged back in, and now the icons are back! 

Also the "Desktop -> Preferences -> Theme" works now! And when checking out
the gconf-editor, the missing "interface" is back there..

I wonder what caused this problem.. It must be the gconf configfile (?) 
migration which obviously failed in the beginning of this mess..
