Why do they run twice?  Did you remember to remove the corresponding
run-parts lines from /etc/crontab when setting them up in
/etc/anacrontab, as instructed in /etc/anacrontab?  And if you don't
like them starting so soon after startup, you can always change the
times in anacrontab from the default 10,20,30 mins to something more
convenient to you.
