/etc/X11/Xresources is a conffile of xbase; if you did not make changes wrt
the previous maintainer-supplied version, dpkg will assume you want to
upgrade to the maintainer-supplied new version. (see
/usr/doc/dpkg/packaging.html/ch-conffiles.html).
