This is actually a bug in the way emacs (and several other programs) were
compiled, with /usr/X11R6/lib hardcoded into the program.  I newer version
of emacs is available that fixes this.  fvwm2 also sufferes from this
problem (reported), if you run into other packages that do, check if they
have bug reports against them.
