In fact w3-el should install a file or a link into /etc/emacs/site-start.d
named XYw3.el where XY are numbers like in the /etc/rc.* scheme.
for example /etc/emacs/site-start.d/50w3.el -> /usr/lib/emacs/site-lisp/w3-init.el
Take a look at /usr/lib/emacs/19.34/lisp/debian-rundir.el.
