I don't see the "only". The file grants permission for non-commercial usage
but is silent about everything else. As such it does not conflict with a GNU
GPL license grant elsewhere. Also, the wording explicitly only refers to the
contents of that directory (install/unix/systems/Linux_alpha/).
I suppose one can ask ESO (the copyright holder) for clarification.

Removing the entire directory is definitely a valid approach in this case.
Especially if that directory isn't needed for Debian packaging purposes (is it?)
