So there are some folks that need to get to the airport real early. If you are going to JFK the A and E run all night so you can do it via public transportation but look at schedules because they run less frequently. It will take a heck of a long time if you need to get there anytime between 4 AM and 8 AM.
If you are going to Newark on Sunday, the NJ transit train starts at 5:15 AM and will get you at 5:37. You of course have to wake up way earlier to get the subway to Penn Station.
But a good option during the wee early hours is to take a car service, especially if you have a few folks. There are directions here:

You must make a reservation (and you can do it online or via the phone), and they meet you at the address you specify. You should have them come about 1 hour before you want to get to the airport (in the early AM, you can give yourself a little less time). Folks might want to coordinate times to save some money.
For those leaving at regular hours, I'd like to recommend a shuttle service that leaves from midtown Manhattan: Port Authority, Penn Station and Grand Central and runs every 20 minutes or so to La Guardia and Kennedy Airports:
I take it repeatedly coming in and out New York; a single ride is $15 and it will take you all the way to your terminal and saves A LOT of stress.
